I would like to draw your attention to a great source of information about uses of HDF5 and a whitepaper we've just published on the relationship between Hadoop and HDF5.
There's an open group on Mendeley (http://www.mendeley.com/), where we collect citations (conference and journal papers, whitepapers and technical reports, etc.) and everyone is invited to contribute.

Currently, we have about 100 citations, but that's just the proverbial "tip of the iceberg".
